    Probabilistic abductive logic programming using Dirichlet priors

    Probabilistic programming is an area of research that aims to develop general inference algorithms for probabilistic models expressed as probabilistic programs whose execution corresponds to inferring the parameters of those models. In this paper, we introduce a probabilistic programming language (PPL) based on abductive logic programming for performing inference in probabilistic models involving categorical distributions with Dirichlet priors. We encode these models as abductive logic programs enriched with probabilistic definitions and queries, and show how to execute and compile them to boolean formulas. Using the latter, we perform generalized inference using one of two proposed Markov Chain Monte Carlo (MCMC) sampling algorithms: an adaptation of uncollapsed Gibbs sampling from related work and a novel collapsed Gibbs sampling (CGS). We show that CGS converges faster than the uncollapsed version on a latent Dirichlet allocation (LDA) task using synthetic data. On similar data, we compare our PPL with LDA-specific algorithms and other PPLs. We find that all methods, except one, perform similarly and that the more expressive the PPL, the slower it is. We illustrate applications of our PPL on real data in two variants of LDA models (Seed and Cluster LDA), and in the repeated insertion model (RIM). In the latter, our PPL yields similar conclusions to inference with EM for Mallows models

    The complexity and generality of learning answer set programs

    Traditionally most of the work in the field of Inductive Logic Programming (ILP) has addressed the problem of learning Prolog programs. On the other hand, Answer Set Programming is increasingly being used as a powerful language for knowledge representation and reasoning, and is also gaining increasing attention in industry. Consequently, the research activity in ILP has widened to the area of Answer Set Programming, witnessing the proposal of several new learning frameworks that have extended ILP to learning answer set programs. In this paper, we investigate the theoretical properties of these existing frameworks for learning programs under the answer set semantics. Specifically, we present a detailed analysis of the computational complexity of each of these frameworks with respect to the two decision problems of deciding whether a hypothesis is a solution of a learning task and deciding whether a learning task has any solutions. We introduce a new notion of generality of a learning framework, which enables us to define a framework to be more general than another in terms of being able to distinguish one ASP hypothesis solution from a set of incorrect ASP programs. Based on this notion, we formally prove a generality relation over the set of existing frameworks for learning programs under answer set semantics. In particular, we show that our recently proposed framework, Context-dependent Learning from Ordered Answer Sets, is more general than brave induction, induction of stable models, and cautious induction, and maintains the same complexity as cautious induction, which has the highest complexity of these frameworks

    Combined use of a femtosecond laser and a microkeratome in obtaining thin grafts for Descemet stripping automated endothelial keratoplasty: an eye bank study

    Purpose: To evaluate the use of a femtosecond laser combined with a microkeratome in the preparation of posterior corneal disks for Descemet stripping automated endothelial keratoplasty (DSAEK).
Methods: This experimental study involved ultrathin DSAEK tissue preparation of 22 donor corneas unsuitable for transplantation. The first cut was performed with an Intralase® FS60 laser and the second cut with a Moria CBm 300-µm microkeratome. The thickness of the first cut was modified for each cornea to obtain a final graft thickness of less than 110 µm. Precut and postcut central pachymetry were performed with an ultrasonic pachymeter. Central endothelial cell density (ECD) was calculated before and 24 hours after tissue preparation. 
Results: Final graft thickness was 105.0 ± 26.1 (SD) µm (range 65-117). The mean microkeratome head cut thickness was 324.5 ± 10.9 µm (range 310-345). Precut and postcut ECDs averaged 2250 ± 222 and 2093 ± 286 cells/mm2, respectively, representing 6.9% of cell loss. No corneas were perforated.
Conclusion: Femtosecond FS60 lasers and Moria CBm 300-µm microkeratomes can be used sequentially to prepare consistently thin DSAEK grafts with no irregular cuts or cornea perforations

    In utero exposure to butyl benzyl phthalate induces modifications in the morphology and the gene expression profile of the mammary gland: an experimental study in rats

    <p>Abstract</p> <p>Background</p> <p>Environmental estrogens are exogenous estrogen-mimicking compounds that can interfere with endogenous endocrine systems. Several of these endocrine disruptors have been shown to alter normal development and influence tumorigenesis in experimental models. N-butyl benzyl phthalate (BBP), a widely used plasticizer, is a well-known endocrine disruptor. The aim of this study was to elucidate the effect of prenatal exposure to BBP on the morphology, proliferative index, and genomic signature of the rat mammary gland at different ages.</p> <p>Methods</p> <p><it>In utero </it>exposure was performed by gavage of pregnant Sprague Dawley CD rats with 120mg or 500mg BBP/kg/day from day 10 post-conception to delivery. Female litters were euthanized at 21, 35, 50 and 100 days. The morphology and proliferative index of the mammary gland were studied from whole mount preparations and BrdU incorporation, respectively. Gene expression profile was assessed by microarrays. Several genes found differentially expressed and related to different functional categories were further validated by real time RT-PCR.</p> <p>Results</p> <p>Prenatal exposure of BBP induced delayed vaginal opening and changes in the post-natal mammary gland long after the end of the treatment, mainly by 35 days of age. Exposure to the high dose resulted in modifications in architecture and proliferative index of the mammary gland, mostly affecting the undifferentiated terminal end buds. Moreover, the expression profiles of this gland in the exposed rats were modified in a dose-dependent fashion. Analysis of functional categories showed that modified genes were related to immune function, cell signaling, proliferation and differentiation, or metabolism.</p> <p>Conclusions</p> <p>Our data suggest that <it>in utero </it>exposure to BBP induced a delayed pubertal onset and modified morphology of the mammary gland. These alterations were accompanied by modifications in gene expression previously associated with an increased susceptibility to carcinogenesis.</p

    Enhanced Temporal but Not Attentional Processing in Expert Tennis Players

    In tennis, as in many disciplines of sport, fine spatio-temporal resolution is required to reach optimal performance. While many studies on tennis have focused on anticipatory skills or decision making, fewer have investigated the underlying visual perception abilities. In this study, we used a battery of seven visual tests that allowed us to assess which kind of visual information processing is performed better by tennis players than other athletes (triathletes) and non-athletes. We found that certain time-related skills, such as speed discrimination, are superior in tennis players compared to non-athletes and triathletes. Such tasks might be used to improve tennis performance in the future

    Effects of probiotic bacteria (VSL#3) on the polyamine biosynthesis and cell proliferation of normal colonic mucosa of rats

    Abstract. Background: Probiotics seem to possess tumour inhibitory properties, but few studies have investigated their actions on the cell proliferation of normal colonic mucosa. The effects of a probiotic mixture (VSL#3) on polyamine biosynthesis, Ki-67 levels and apoptosis in the normal colon of rats were studied. Materials and Methods: For a 4-week period, 20 rats were fed a VSL#3 solution and 20 rats a saline solution. Samples from the colonic mucosa were collected at the end of treatment. Polyamines were detected by HPLC, ornithine decarboxylase activity by a radiometric technique, and apoptosis and Ki-67 by histochemical and immunohistochemical methods. Results: VSL#3 caused a significant decrease in colonic polyamine levels, ornithine decarboxylase activity and Ki-67 compared to controls. A significant increase in the apoptotic index was also observed. Conclusion: Probiotics could also reduce proliferation rates in a condition not affected by hyperproliferative or neoplastic growth, when the normal control mechanisms are still completely effective

    A major QTL for resistance to soil-borne cerealmosaic virus derived from an old Italian durum wheat cultivar

    The genetic basis of resistance to soil-borne cereal mosaic virus (SBCMV) in the Triticum turgidum L. var. durum cv. Neodur was analyzed in this study, using a linkage mapping approach. We performed phenotypic and molecular analyses of 146 recombinant inbred lines derived from the cross Cirillo (highly susceptible)×Neodur (highly resistant). A major quantitative trait locus (QTL) that explained up to 87% of the observed variability for symptom severity was identified on the short arm of chromosome 2B, within the 40-cM interval between the markers Xwmc764 and Xgwm1128, with wPt-2106 as the peak marker. Three minor QTLs were found on chromosomes 3B and 7B. Two markers coding for resistance proteins co-segregate with the major QTL on chromosome 2B and the minor QTL on chromosome 3B, representing potential candidate genes for the two resistance loci. Microsatellite markers flanking the major QTL were evaluated on a set of 25 durum wheat genotypes that were previously characterized for SBCMV resistance. The allelic composition of the genotypes at these loci, together with pedigree data, suggests that the old Italian cultivar Cappelli provided the SBCMV-resistance determinants to durum cultivars that have been independently bred in different countries over the last century

    Pro-oxidant effects of Verbascoside, a bioactive compound from olive oil mill wastewater, on in vitro developmental potential of ovine prepubertal oocytes and bioenergetic/oxidative stress parameters of fresh and vitrified oocytes

    Verbascoside (VB) is a bioactive polyphenol from olive oil mill wastewater with known antioxidant activity. Oxidative stress is an emerging problem in assisted reproductive technology (ART). Juvenile ART is a promising topic because, in farm animals, it reduces the generation gap and, in human reproductive medicine, it helps to overcome premature ovarian failure. The aim of this study was to test the effects of VB on the developmental competence of ovine prepubertal oocytes and the bioenergetic/oxidative stress status of fresh and vitrified oocytes. In fresh oocytes, VB exerted prooxidant short-term effects, that is, catalase activity increase and uncoupled increases of mitochondria and reactive oxygen species (ROS) fluorescence signals, and long-term effects, that is, reduced blastocyst formation rate. In vitrified oocytes, VB increased ROS levels. Prooxidant VB effects in ovine prepubertal oocytes could be related to higher VB accumulation, which was found as almost one thousand times higher than that reported in other cell systems in previous studies. Also, long exposure times of oocytes to VB, throughout the duration of in vitro maturation culture, may have contributed to significant increase of oocyte oxidation. Further studies are needed to identify lower concentrations and/or shorter exposure times to figure out VB antioxidant effects in juvenile ARTs

    Objective: aim of this study was been the evaluation of daily and monthly changes of solar short ultraviolet (UVB) in a central Mediterranean area (Naples city, 40.8623° North) from 1997-2002. Materials and methods: the measurements were automatically collected and expressed as physical units (mW/cm2) and biological units (Minimal Erythema Dose/hour = MED/h). The irradiance unit may be converted to UV Index (UVI) by the conversion factor: 1 [MED/h] = 2.3 on the UVI scale. These values were processed with a special software Solar Light IDL 2.0 that informed us about current UV dose, accumulated UV dose, current UVI, peak UVI, time until sunburn, expressed in mins. Moreover, we studied these parameters by means of a statistical data analyser software called SPSS version 10.0 to obtain information about average values in this last 5 years of measurements. Results: the results showed that: i) the sporadic peaks of maximal irradiance occurred in June; ii) the maximal value of the monthly mean irradiance was observed in June-July, while the minimal one in December-January; iii) the amount of solar UVB that reaches the ground and therefore our skin during the last 5 years has been unmodified. About 20-30% of total daily UVB is received during the interval of time between 60 mins both before and after midday in summer, with 75% between 9 am and 3 pm. In Naples during the summer, half an hour of midday sun exposure of the unacclimatized skin of Caucasian subjects is normally sufficient to result in a subsequent mild reddening of the skin. We report that in Naples the average UVB sunstroke is equal to about 2 MED/day in winter; 7 MED/day in spring and in autumn, 12 MED/day in summer. According to Diffey algorithm, in Naples annual MED is about 2600, and these values have been confirmed by our measurements (2676 MED in 1998, 2591 MED in 1999, 2724 MED in 2000, 2612 in 2001, 2634 in 2002). Conclusions: our results show that erythema could appear, in individuals with skin type II and III living in a touristic Mediterranean area, after about 30 mins of sun exposure, in July; ii) the sunburn risk is higher just during the months when skin hasn't yet acquired the natural defences to respond to the peak of UVB. This monitoring may give more information about photodermatitis, photocarcinogenesis and some preventative devices of exposure to sun rays
